Do I need to include the old navigation html links into the wordpress homepage text section when piecing code to together for a Static Html --> Wordpress conversion? Do I include that as part of the header.php file?

In general we start with all the old static code and then remove it in stages as we add the dynamic WP code. So you can add at the beginning, but it will eventually be replaced.
